im converting a 2003 yzf r6 and i unsure what requires a engineering cert and what doesnt

If you are converting it to a plane then yes it does. The Civil Aviation mob are a right pack of arses.
If it is going to be a boat then it is a bit easier because the Maritime mob are pretty casual...

ive got rid of the fairings and am in the process of changing the frount end to a single light

I'm not familiar with NT road laws, but I can't see simple cosmetic changes being a problem. It's more when you start changing engines, modifing the frame etc

The blokes at the Rego branch are a fairly easy going lot, provided the mods are tidy,[no protruding sharp bits] and everything works.. Generally speaking they just check the frame and engine numbers, lights, brake pads etc, and away you go..
I just went over the pits with my bike, and it is a loooong way from stock.
