It's a ZXR250, which has a camchain if that helps.
It seems to make this noise every 'rotation', but that doesn't really narrow it down, since most mechanical parts have 'rotate'.
It sounds like it's coming from the rear, so I'm guessing maybe a wheel bearing?
Any ideas?

Wow a cam chain how intresting! wonder where that came from.
Seriously thought is the knock there when you turn the wheel when the bike is on a stand and you trun the wheel by hand?

Not 100% sure of your question, but I haven't been able to get it on a stand, but I did just push the bike as fast as I can go, and there seems to be no knock, but when I rode it, it made it again. (Although I at the same speed I was pushing, there was nothing either).

Ok check your tention on the drive chain, and the condition of your chain loose chains and or worn ones can have a tight spot in them.
I take it that when the motor is running and the bike is in neutral there is no knocking noise

Ah OK, I think that may be the problem, as wheel bearings as far as I know, either are good or completely crap itself.
And yep, no noise unless it's moving.
